I am going out on a limb. This is based on what I have gathered from the Torchwood series so far ( first three shows).
...drum roll...
The face of Boe's secret: 'Doctor you are not alone' is not the timelords but is a reference to Captain Jack survival on the game station.
If I were the Doctor I would go back to the game station to 'rescue' Jack but arrive Just in time to see that he acquired some sort of time traveling device(rip engine) and use it to send himself(Jack) back in time. Maybe a chase through time.
Disclaimer: I have no affiliation with Doctor Who/Torchwood or England and this is just my opinion and actually I seriously hope I am no where close with my prediction because I want some Timelords.

Well, as far as predictions go, I would like to venture an opinion as to what I would like to see happen.
Maybe there are other Time Lords out there somewhere. Maybe we'll get the Master or the Rani back, or a brand-new character. I mean, after the Doctor destroyed Gallifrey in The Ancestor Cell, it was said that there were 5 other Time Lords out there, so maybe they are still out there somewhere. If they survived once, they can again.
Maybe we'll get Mortimus back, aka. The Meddling Monk!
This I do not hope comes true.

I know. Its just that I'm not expecting RTD to actually allow that. Which is a shame.

And you're right, it is a crying shame that there are no timelords. Personally, if it had been me who was charged with producing the new series I'd have done things differently.

And exactly how many scripts have you wrote John?

One doesn't necessarily have to write any scripts. For example I could be the producer and then set out a general theme for Season X or something along those lines, like Messrs Nathan-Turner, Williams, Hinchliffe and Letts did. Anyway, how many scripts have you written? And also, in the past the Producer wasn't exactly allowed to write any stories for the show (though Barry Letts did bend the rules a little, and have everything credited to his accomplice, Robert Sloman).

SPOILER WARNING . . . . . . . . . . . . .
Right, so at the end of Runaway Bride we got the season 3 teaser bits. To be honest, they didn't show us enough good bits. Just lots of running, an explosion or two, the rhino-people and the Black Dalek.
We really didn't need the daleks again, but hey, if they wrap them up for a bit after this then fine.

RTD likes the daleks way too much. The rhino people looked cool as did the Shakespeare episode.

I want the Time Lords back myself. You are not alone. ;D Speaking of which, I came across a preview of Season 3 on You Tube. I caught a glimpse of the Face of Boe. Are we finally going to find out if his message is "you are not alone" and if it is about the Time Lords? Here's hoping.

Maybe this is Boe's message: "Doctor, I have one final secret to share with you... You forgot to put the cat out when you left Gallifrey now it's inside your TARDIS and has found its way into the main control circuits and so you won't be able to steer it properly! GAK!" Or maybe not! ;D (It's most likely to be "You are not alone", but it'd be funny if it were the one I thought of! )
